Are you familiar with the registry at all?
If so open this key in your registry
HKEY_LOCAL_MACHINE\Software\Microsoft\Windows\CurrentVersion\Run
Export that key in general.
Edit it in notepad to only show the path and value of the GMail Notifier and change HKEY_LOCAL_MACHINE to HKEY_CURRENT_USER
save the registry file (the one you just edited) and import it into the registry, then delete the gmal notifier key from the reigstry under HKLM, I hope this makes sense I am pretty tired so someone else can give the step by step instructions..
The other thing you can try is uninstall it and reinstall it, and there maybe an option that says Everyone or Only Me if you select only me it will only run for you and not everyone else.

Start > Run > type regedit
go to HKEY_LOCAL_MACHINE/Software/Microsoft/Windows/Current Version/Run
look for a key called Gmail Notifier or sumthing similar
make note of the contents of the key (the shortcut that it runs)
now go to go to HKEY_CURRENT_USER/Software/Microsoft/Windows/Current Version/Run
right click > create a new key
call it Gmail Notifier or whatever and add the same shortcut as the one you deleted earlier
