Is there a script that allows you to have a different nickname in a conversation window than on the contact list? (This was a feature in Stuffplug NG for MSN Messenger)

No there isn't I'm afraid. Stuffplug for Windows Live Messenger will be coming out soon anyway, so if you wait it'll be a feature pretty soon 
. (For Stuffplug, not for Messenger Plus! Live or Windows Live Messenger).
