It's too bad that you were not at the point where you originally began.
I had the exact problem that you did and fixed it by simply editing the manifest for MSN with Resource Tuner with the following sequence:
1.) A simple Google search will yield Resource Tuner, and, after installing, the msnmsgr.exe file is opened with Resource Tuner.
2.) The manifest option is expanded in the left pane to show the manifest for msnmsgr.exe as "1".
3.) Click on this manifest and then press "Ctrl+Shift+E" to open the manifest editor.
4.) At this point, all I did was isolate the code in the manifest that pointed to version 9.0.30729.1 and changed it to 9.0.30729.4148.
ie:
<dependentAssembly>
<assemblyIdentity
type="win32"
name="Microsoft.VC90.CRT"
version="9.0.30729.4148"
processorArchitecture="x86"
publicKeyToken="1fc8b3b9a1e18e3b"
/>
</dependentAssembly>
BE SURE TO BACK UP YOUR msnmsgr.exe FILE BEFORE EDITING!

I followed the fix instructions in this thread:

Any ideas what I can do to fix this? Any help appreciated. Thank you

Have you deleted and then reinstalled MSN and the Microsoft VC++ 2008 redistributables?
Cheers.

Several times. (but I can't promise I did everything right ... LOL)

What order did you uninstall and reinstall in?
Uninstall the Redistributables and then Windows Live Essentials, then reinstall the 2008 Redistributable first and then the 2008 Redistributable service pack.
If that's the order that you took, then I'm not sure what to suggest.
RE: Side By Side Error - WLM 11 by JKatz on 11-22-2010 at 01:34 AM
I've done it every which way I can think to do. I just repeated the process using these steps:
download the redistributables
uninstalled all C++ 2008
rebooted
uninstalled WinLive
rebooted
reinstalled WinLive
reinstalled redistributables
Now I'm back to:
Activation context generation failed for "C:\Program Files (x86)\Windows Live\Messenger\msnmsgr.exe".Error in manifest or policy file "" on line . A component version required by the application conflicts with another component version already active. Conflicting components are:. Component 1: C:\Windows\WinSxS\manifests\x86_microsoft.vc90.crt_1fc8b3b9a1e18e3b_9.0.30729.4148_none_5090ab56bcba71c2.manifest. Component 2: C:\Windows\WinSxS\manifests\x86_microsoft.vc90.crt_1fc8b3b9a1e18e3b_9.0.30729.1_none_e163563597edeada.manifest.
(Earlier I used Resource Tuner to change the .1 to .4148 ... now I can't because it says the msnmsgr.exe file must be packed. )
Sigh.
(on a side note: I have C++ 2005 files that were original to the computer still in existence).

Try eliminating all of the Redistributables (2005, 2008, and 2010) and the entire Windows Live Essentials suite before restarting and reinstalling WLM, VC++ 2008 and then VC++ 2008 (SP1).
That's the only suggestion I can give you if none of the other fixes are working.

Thank you. This worked:
uninstalled WinLive
uninstalled all VC++
reinstalled WinLive ... it works
Windows Update ... Security Update for Microsoft Visual C++ 2008 Redistributable Package (KB973924)
Windows Update ... Windows Live Essentials 2011
Will report in if this fix doesn't stick after a reboot.
Thanks again! Whew, what a nightmare that was.

This problem reappeared for me again yesterday. I'm going through the process once again. Fingers crossed. Sigh.

I repeated these steps that worked a few months ago ...

Windows Update ... Security Update for Microsoft Visual C++ 2008 Redistributable Package (KB973924)

and still have the same error.
