Using
Windows Live Messenger 2009 (14.0.8117.416)
Messenger Plus 5.01.0.706
Some lines of some conversations aren't saved in the logs. I think this happens when I close the chat window just a few seconds after the last line. Normally the lines that are missing are the first (like the "hello" and "hi" ones) and the last lines of the conversation.
