If there are more users logged at once, both are saving conversation logs to the folders by contact and both have the same contact and both are chatting, then both conversations are mixed into one.. which I think is worth mentioning.

Is there any chance to get this fixed (or to get known it wouldn't)?

I know that multiple instances are not supported by Microsoft, but when you allow to enable it in Plus!, I would expect that Plus! can withstand this situation.

I have not tested it, but what if both users want to encrypt their logs (having different passwords)?

You may be right in some way. But I think it is not something worthy to work on. Simply you can log your chats into two different folders, which can be named with your different Windows Live IDs, (maybe under a main My Chat Logs folder). I didn't test it but it can be a logical solution.

That's true, this is the way MSN does log the chats. Thank you for your opinion.
