There is a Messenger Plus! script offering various enhancements to the way you are notified of new incoming messages, as well as other window management settings. You can download Messenger Plus! Enhancer and see if it works for you. Its settings are accessible from the scripts menu in your contact list (those 3 small colored boxes next to the contact search/word wheel).
