Messenger Plus! is just a normal program like everything else. This means it also puts his settings in the registry, like any other program...
However, MS AntiSpyware wrongly detects Messenger Plus! as being a malicious program. And that is why you get the warning. It is 100% safe to ignore this warning.
Messenger Plus! needs to be run at Windows startup in order to be able to hook itself to MSN Messenger
(well that is, it doesn't need to be run at windows startup per se. But to explain all this would be very technical; the important part is, there is nothing, absolutely nothing wrong with it)...
The only thing that could be described as "malicious" (although it still isn't) is the optional sponsor program which you explicitly must agree upon to let it install. This sponsor is not needed to run Plus! and you can easly opt out on it during the setup of Plus!. The sponsor is a totaly seperate program. However MS Antispyware doesn't make this difference and catogorize everything as being malicious, even if you did not install the sponsor at all.
