O.P.    Plus! and Counter-Strike
While playing Counter-Strike, MSN signed in and minimized the game. When I maximized it again, desktop contacts appeared over top of CS but flashing in and out. Screenshot below. 
MSN 7.0.332 
MsgPlus! 3.40 BETA 
Windows XP SP2 
Counter-Strike 1.6 (though I think this has to do with full screen APS, not just CS).

  It doesn't usually go on top of gaCounter-Strike though....it's just bcz it signed in WHILE I was playing...

 Yes, that happens. It's because the contacts go on top of the "Always on Top" stack because they were activated after. Something like that. There isn't a fix for this, it's just dodgy Windows.

  Dude, there IS a fix for it, I know myself from previous coding experiences. You just set it up to detect full-screen applications

  It is far from as easy as that.... eg: What happens when I have Excel in full screen and yet want my contacts to appear on top? (which works perfectly atm btw)

  Precisely, it's not that simple. If you have a coding suggestion though (to detect Full Screen DirectX only for example), I would be glad to consider it.

Well my coding skills aren't that advanced, so I couldn't tell you    but how about a feature that lets you make a list of .exe's, and when one of them is launched, MsgPlus goes into Boss Protection mode.

  Might be a wild guess, but can't you get the active window and the screen size, then compare both    ? Then detect somekind of subwindow, which would be directX only or a window class or something...
