Simply use a hard patch (like A-Patch).
Hard patches make changes to the file on your disk while soft patches (like StuffPlug-NG) make the change only in memory.
If you hard patch msn messenger, you can simply run 2 instances of the program by starting up the executable two times.
So you could add a second line which states "msnmsgr.exe" wherever you want two instances to run.
NOTE!: hard patching msn messenger is illegal.
