The "nicknames" (actually called custom contactnames) was a feature of Plus!, thus not much todo with Messenger itself. And since Plus! knows a backup, aka import/export, feature you could indeed save those "nicknames". With Messenger itself you can only export/import contact's .NET passports.

Messenger itself doesn't have an import/export or backup preferences feature.
However you can save all the settings by exporting them from the registry yourself (as that is where they are stored).
To do this you need to open your registry editor (start > run > regedit.exe) and navigate to the following keys. There you'll right click the key and choose "export". Then you can save that whole subbranch to a registry file. Importing it back is done by executing the reg file (double clicking by default):
Global options:
HKEY_CURRENT_USER\Software\Microsoft\MSNMessenger
Options per user:
HKEY_CURRENT_USER\Software\Microsoft\MSNMessenger\PerPassportSettings\
the msn id
Global installation settings:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\MSNMessenger
Not that it is quite possible that those keys contain many keys which are redunant and thus not used anymore with the latest version of Messenger
