Okey, this bug was first posted at stuffplug.com. They said that the bug was caused by Messenger Plus!.
Here's the problem:

The messenger lock doesn't work when stuffplug is enabled.
It hides the mail-icon if I have mail in my inbox.

Rest assured this is already fixed in the next Plus!Live version (to be released in May)
For now if you wish messenger lock to work turn off "New Mail icon in the systemtray" in SP3.
