When Windows Live Messenger pops up indicating that I have a new email I click on the notification and Windows Live Mail opens the new email message. However, it takes way too long to open the message. Is the some configuration change I can make to speed it up?

You can open the Windows Live Mail aplication before trying to open the message, then Mail won't have to load only for that message. (Considering it wasn't opened already, or was it already opened?)

Yes, it was already open. I would rather click once on the messenger popup than open mail and then open the message.
