Why do Backgrounds Vary based on Contact?
I installed a skin I love, but it only appears as the background of some chat windows while others use the default background. Can someone explain why?

Are you using Windows Live Messenger 2009?
Also, which skin is it?

If you're using WLM 2009, you see your contacts background.
So if they have it green, when you open a conversation with them, the background is green.. and vice versa.

Right click their 'scene' [the background bit behind their name] and select 'Use default scene', this should solve the issue.
