I think that you choose to install windows, and then it will ask you if you want to format that partion.

A full format is better

But, it's harder to get lost files due of the format...

Basically, boot up from the Windows Install CD, and then select the partition that you have Windows installed on (C:, D:, etc.) Most likely your C: drive though. After that, select Format, then reinstall Windows.
