you can run the fat2ntfs program to upgrade your fat partition to ntfs
EDIT: The program is called convert.exe
EDIT2: However that will not work when you try to convert your windows partition, you have to boot with a boot floppy and convert it from there, that wat windows won't be started yet and can't use the drive. After that windows should start fine and you have ntfs
