You are using Tabbed Chats feature (which I can confirm to be the cause of this bug), right?
If you don't disable it (which I can't suggest indeed, it is very useful) try using Win+D keyboard shortcut or the button in taskbar "Show Desktop" to show the destop at the moment there has been left only one window to minimize. I think, this will solve the problem for you.
