It only "works" with windows supported by MS Windows (internet Explorer, my music, explorer...)

It will happen with
any window. The only thing is that the window you
minimize must be the
last window open on your desktop. But nothing should happen when you actually close a window though.
Anyways, this is a known limitation because of how Messenger Plus! handles tabbed conversation windows. Nothing can be done to prevent this, except for disabling tabbed conversations in Messenger Plus!.
