Disable tabbed chats feature! Or get used to it, it is a known limitation, you can find many threads about it by searching this forum.
The best thing you can do is using Win logo key+M or D to minimize the last open window on your desktop while you have a messenger conversation window minimized in your taskbar while tabbed chats are enabled.
