LTR, can you check your registry and navigate to the following key:
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\UnreadMail\
Check if MessageExpiryDays exist and if so, if it has a value other than 0. If it is set to anything other than 0, then change its value to 0.
Also, under that registry path, there might be other subkeys (the email addresses you have registered in Windows). Click on them and check their MessageCount values. You could try to remove it or set it to 0, if it has a very large number.
You open the registry by clicking on the Windows Start button > Run, type Regedit and press OK.
Note: be carefull to not change anything else in your regsitry without knowing what you're doing.

If the above didn't help, then there are a few questions to answer and things you could try:
1) Try to sign in in Messenger on another computer (which also has Plus! installed). Do you see the same amount of unread mail there too?
2) Try to move all your mails out of your inbox and into subfolders (this is recommended anyways though) and restart the computer. What is the number of unread mails you see now?
3) Change the setting: Plus! > Preferences & Options > E-mail accounts > Update the unread e-mail count in my Windows Welcome Screen.
It should be enabled by default. But if it was, try to disable it and see if it has changed anything.
I've tried to set the MessageCount in regedit to zero. But after 3 minutes it changes to the amount of email I have in my inbox.
MessageExpiryDays did not exist.
I tried to move my emails to another folder but that didn't work.
The thing is Msg Plus pop3 notification just show me how
many e-mails i got in my inbox and NOT how many NEW messeges I have.
The counter doesn't reset after I have read my emails.
Why is that?
Thank you for your help!!!
