In the previous version of Plus!, I had the Boss Protection shortcut set to just one key (the INSERT key). In 3.51 it appears that it must be a 2 key combo with ALT or CTRL. Am I missing something or was this changed?

I have allways used two keys but I am pretty sure that you have to use two keys now and so you will have to use ALT or CTRL.

But yeah you have to use a 2 key combo , this prevents you from acidently hitting the button or if other applications use the single button

Yes, it was 3.40 I believe. The one that came out for messenger 7.0 beta last year. It was just  a bit easier and less noticeable to hit the INSERT or the tilde button which I never use than to do the combo. It's all good but would like to see the one-button option return.
