Got the same problem. I did start -> run -> msconfig and ran down all the programs in the list and checked if they booted.
I think the keys will be restored if you disable and then re-enable the start-when-windows-starts option.

I bet the installer isn't using the right methods to find and delete the correct entry.
YEP it deleted the run in current user, im never using msgdiscovery again, wasnt to pleased with it before, i thought this would be good but i guess i was wrong
