It seems like such a minor thing, but it would be so useful for people with many scripts and want ones they use often at the top.

I tottaly agree with you, i've been thinking the same thing for some days now. It would be cool if you could not only organise the order of your scripts in the list but if you could also separate them like active on top and not active on bottom.

Does anyone know of a way to change the order?

At this time I do not think there is a way. You will only be able to do that if patchou adds the option in the next release but I do not know if that will be added to plus! maybe not. At this time the scripts will be in alphabetical order in your scripts window.
