You mean it is unticked each time you restart your computer?
Does it also revert to unticked state after you've completely closed Messenger (right click on the systemtray icon and choose 'exit') and have restarted just Messenger?
A thing you can try:
- Reboot computer.
- Start Messenger, at this point I assume the 'remember me'-box is unticked, correct?
- Fill in your email and password and tick the 'remember me'-box.
- Sign in.
- Wait a while until everything is loaded in Messenger (this can take a few minutes!)
- Sign out again.
- Is the box still checked??
- If the box is still checked, uncheck it.
- Sign in again.
- Again wait a while...
- Now sign out.
- Close Messenger completely (right click on systemtray and choose 'exit').
- Reboot computer.
- Start Messenger.
- Fill in your email and password.
- Tick the 'remember me'-box
- Sign in.
- Wait a while...
- Sign out.
- Close Messenger completely (thus via systemtray icon).
- Reboot computer
- Start Messenger again.
- Are your credentials filled in and is the box ticked??

Indeed, I would be very extremely surprised if this is a serverside issue as that doesn't make much sense. It is very most likely an issue on your computer. Though it could be some very rare fluke depending on your email address though since the email address is used as a base to store your settings in the registry.
This said, it might (very very very remotely) be a bad registry and/or an error on your HDD at the exact place where the registry hive is written to your HDD. In such a way that Messeger can't read in the current settings and thus reverts to default for some settings. Removing every registry setting related to Messenger, and then compacking/defragmenting your registry might help.... (you need special 3rd party program for that as the build in Windows defrag program will not work).
