this limitation is for people who use filters so that emails are sent to different folders according to certain criteria.
i sent this feedback to microsoft:

The email alert is missing: When using filters to re-direct emails to folders ther than 'Inbox', the emails are NOT counted. Also when recieving an email that goes into a folder other than 'Inbox' no alert is shown.
The email alert system should be fixed to get along with filters.
This problem occurs in MSN messenger version: 6.2, and 7.0, and probably all versions of MSN messenger.
Hope this issue will be fixed soon.

This isn't really a Messenger problem (I believe it has the infrastructure to support these alerts already), it's with Hotmail itself not sending the notifications.
