..in the PCI slots when you already have a monitor plugged into an on-board gfx card, allow you to run dual monitors?

Also, if this was done, would the card slotted in take over as primary for resolution and such?

Yes you can use a PCI card to get dual monitors when using the onboard video card.

You can decide which monitor is the primary monitor, if that's what you mean.

No, I mean, if for example, the PCI card was "crapper" than the onboard one, would it still keep the onboard one still be primary, or would it auto-switch?

there's no such thing as primary. you can change which monitor comes up as first in windows in display settings if you want.
