The OP says that if tabbed chat is enabled and s/he's talking to A, B, C, with B chat currently focused, the window doesn't flash if A sends a message.
His/Her system is Windows 7.

It could be that they've got some of the incompatible software listed here:
Messenger Plus! Live Disappears after restart
Or that they're using something like Windows Blinds (or an equivalent) to alter the theme of Windows
