O.P. MSN and Windows Messenger simultaneously
Situation: Running both MSN Messenger and Windows Messenger at the same time with two different accounts.
Problem: No logs and no event window in Windows Messenger.
Noticed this a while back when I started to use another account with Windows Messenger. When I try to view a log file in a WinM conversation, Plus replies "An internal error occurred. Logging is temporarily disabled for this chat. Try to reinstall Messenger if the problem persists."
Though WinM is kind of an obsolete version already, there's probably no possibilities to fix this?

You could use polygamy or a loader like jrnz. These make it possible to run more than 1 MSN Messenger.

You have to start WIndows Messenger before than MSN Messenger and Plus will work with both, else it will only work with msn messenger

What's the best way to control this? Is configuring both Windows Messenger (5.0) and MSN Messenger (6.0) to start automatically unwise in this scenario?

you can disable the option "Start messenger when Windows starts" in both messengers (or, at least, in msn msg) and then you start them manually in the right order.

or just exit msn messenger(or end its process by task manager) then start windows messenger then MSN Messenger

So does it go without saying that if both clients are configured to automatically start, Windows Messenger will typically start after MSN Messenger, thereby preventing Messenger Plus from working with both clients?

No. The problem is that when both are configured to start automatically, Windows executes them in a random order. Also, one of them may take less time to start than the other. Both factors make impossible to determine which one will start first therefore sometimes (or in some computers) MSN Msg will start before Win Msg and Plus won't work properly with both.
