He could have patched some other stuff like the links on the logon and DP sizes in contact list. I dunno how those DP patches work but that'd get replaced too 
but yes in theory any window not replaced should still have it's patches intact
If it's not independent of other resources which has been replaced by the skin. The patched version of the window will get loaded, but if it might not work correctly.
