O.P. MsgPlus for Syppe local logging
Although MSN and Skype can integration, but MsgPlus for skype local logging function can only save the original skype ID, the MSN ID does not save.

Unfortunately, chat logging does not work if your contact is using Windows Live Messenger while you are in Skype.

Is this your case?

Admin edit: More info at Chat log is not saved even I checked the option

I think this feature is a  important.
