See, most of the options you'd like to have are included in Messenger, Plus! preferences, or in a script already.

Messenger toasts can be switched off at Tools > Options > Notifications.
Plus! toasts can be switched off at Plus! > Preferences > Customize! > Notifications, and at other similar tabs in MPL prefs.
Contact list can be hidden from taskbar with Enhancer.
Same is valid for taskbar Conversation button flashing upon new chat messages.
