O.P. UseIATHook registry setting
This one is for the Plus! developers to answer:

There is a registry setting UseIATHook in
HKCU\Software\Yuna Software\Messenger Plus!\Windows Live Messenger\GlobalSettings\

What exactly does this do?
How does it relate to the SafeHook setting? What's the difference?
And could it be used to 'solve' or at least diagnose hooking problems?

This settings is specific to the protocol hooking of WLM. If you activate the registry setting it will force Plus! to hook a specific winsock dll (since WLM uses multiple techniques to connect to its network). Although this feature was mostly used in older version of Plus! (with WLM 2011 for example, we almost never use protocol hooking for event processing), it could be useful to diagnose missing events issues for instance.

It does not really relate to SafeHook. SafeHook is really about avoiding to double hook something that already has been hooked by another program.
