Check for updates is currently non-working. Get the latest beta which comes with its own installer. Will do all of the DLL registering and such for you. Check Dempsey's first post for more. Minimising the window will leave MSN Messenger in the taskbar. To remove it, you need to click on the close button. This will close the main window, but leave Messenger running in your system tray.
