What you mean is that if you use the button in the toolbar to pop up the

That was done on purpose.
I can remember that when the feature was first introduced testers and others indeed requested that it should behave the same way. Patchou then answered it was done on purpose to 'stimulate' the use of BBCode (and to always have BBCode at hand, eventhough you selected IRC-style in the prefs).

Highly depends on what type of user you are and if you like having disturbing [x] in the middle of words, or just small almost invisible characters.
eg, personally I find:
Hello World
more readable than
[u][i]Hello [/i][b]World[/b][/u]
in case Plus! is not installed.
the blocks in the above example show way larger than in Messenger though
