That's normal behaviour if you ask me. You already had your convo window open, thus MSN Messenger isn't going to flash the taskbar button anymore.
The taskbar button flashes only when the conversation window is not active! This has always been the case in MSN Messenger and still is.
As for (not) flashing taskbar buttons when you are in a tabbed convo, see
Leo's post and the special registry setting for that.

There is no need. Just press the red X like you always would...
(When you hold CTRL down and press the red X, then all convo's will be closed; This behavior can be inversed with the
"GroupCtrlCloseAll" registry setting.)
