BUT it does seem to dock OK with "Dock (adjust working area)" selected but the windows maximised are always behind it and I can't access anything on the side of the maximised application.

I know this question is old but you can't do that with this script, but you can use the program here http://www.donationcoder.com/Software/Mouser/desktopcoral/index.html which reserves some portion of the screen and not used in maximized applications .
