What do you exactly mean? If you enable that registery setting nothing will be cleared/stopped when you restart... It works perfectly.... always....

Because, knowing that 99% of the people are not developpers, let alone can understand (read) what scripts do or how they work, I think it is a good and wise implementation. Sometimes you really must protect the user from themselfs. The more experienced user/developper can easily enable such a registry setting. So having it the other way around would have been much much worse...
If this wasn't done, we would probably have a lot of "Plus! crashes Messenger all the time when I start it" messages. Or "I can't even try to fix anything because Messenger doesn't even start anymore"....
