Yes and I suspect it is due to Vista, as I am using all the same versions as yourself.

I had the same problem but with tabbed chat.  If I get a message from another person I'm not current in a tabbed chat with (I mean this user is in the background tab).  Then my thing doesn't flash in the taskbar. 

Somehow since yesterday it started to flash normally, however it doesn't flash who the new messege is from if that person is in the background tab.  It just flashes on the current tab. 

During the last few days, I have had various different problems with flashing using tabbed chats.

Are you running on Vista capoeira4u?

I suggest perhaps turning off the tabbed chat feature and observing the situation with regards flashing windows.
