Michael is not allowed to leave unless Scylla is returned I assume. They may let him to help Link get it back then Mahone and Sucre will be back for the last few to help get it back.

But if they let Michael out with Lincoln, they will escape so the more probable scenario is that they will keep Michael until Scylla is retrieved as you said. I cannot imagine what they have thought of as en end to this season.
