Try putting Messenger Plus! in to safe mode by following the steps in this video:

Using Messenger Plus! Live (4.9) with Windows Live Messenger 2011 (Ignore the name, the steps are the same)

It is possible something A-Patch is doing is preventing Messenger Plus! from "hooking" the Windows Live Messenger process correctly.
